I think that the colors of the scrolls in the little libraries were probably set before the scroll repository spectrum/color wheel puzzles were even finished, and that they are based on Neopet's four basic pet colors: red, yellow, blue, and green, between which the scroll item/clues were evenly divided. Doesn't seem like there's anything really odd about it.
