This is a difficult argument. The Brain is the obvious genius, and Pinky's the obvious insane one, but insanity could encompass megalomania and Pinky always seems to be able to do everything right including coming us with a world domination plan in one episode. It only didn't work once the Brain took over. Then again, all of Pinky's ideas for that plan came from the Brain's past, failed plans.
Also, Pinky has displayed other highly evolved capabilities, such as being able to hover above the ground with apparently little effort.
Though, in one episode the Brain made Pinky smarter, giving him the same level of intelligence as the Brain himself. Could you actually increased Pinky's intelligence if he's already a genius?

Is it bad that I've actually put a lot of thought into this question in the past?

No, it isn't bad. I've given it a lot of thought too.

Initially, one would not be mistaken for thinking the Brain was the genius, but he is definitely not. While the Brain obviously shows higher intelligence and ambition for bigger and better things than the Acme Labs cage. However, high intelligence is not the only indication of genius. In (almost?) every episode, the Brain conjures up a plan of world domination, this is obviously a sign of insanity. Whereas, Pinky shows natural ability for creativity, remains optimistic, up-beat and has very good imagination, this is obviously a more definite sign of genius.

The Brain: Insane.
Pinky: Genius.
